What if they know he's not legally president?
From what I gather, they pledge allegiance (not sure of the correct terminology) to the Constitution, not the president?

Yes and the Pres is the Commander-in-Chief of all Armed Forces in the tradition of George Washington.

Yes, the president is their 'leader' whether they like him or not. Like you said he's their "Commander-in-Chief" whether they like it or not. They honor the position regardless, not necessarily the person.
